Did your old intake boot have the nipple with the brass barb?
It should have, for the 1989 parts schematic for this part 2UJ-13586-00-00 has it. So, the hose you pulled off the old intake boot goes back on that brass barbed nipple of the new intake boot.

If they are different, please provide pictures.
Since this bike is new to you. Before pulling things apart take pictures for reference. That way you will know how they go back together. Manuals don't show everything, as you are finding out. They are reference tools and don't go as deep into some details as we would like.
